Q: Which image formats support alpha channels?
A: Here are some common image formats:
PIX: renders out the image, alpha and depth channel all in separate files
JPEG: only RGB and only good for a still image
RLA: renders out image, alpha and depth channel
SGI: renders out image and alpha in one file, and depth in a separate file
PIC: renders out image and alpha in one file, and depth in a separate file
TARGA (tga): renders out image and alpha in one file, and depth in a separate file (larger storage requirement than .tiff)
TIFF and TIF16: renders out image and alpha in one file, and depth in a separate file
so there you go.. that's about it for the types of files that will support aplpha channels and depth channels
Of course .iff As you know Aftre Effects will support .iff, but Photshop will not.. as far as I know. I recall seeing something on highend3d.. but I'm not too sure

TGA - Truevision (Targa) File Format
Targa files are most common in the video industry and are also used by high-end paint and ray-tracing (Rendering) programs. The TGA format has many variations, color depth, and supports several types of compression.
TIFF - Tag Image File Format
Tagged Image File Format (TIFF) - is a common format for interchanging digital information, generally associated with greyscale or bitmap data. Versatility and compatibility make the TIFF image format the optimum choice for almost any project. It supports almost any picture bit depth, and allows various forms of compression. There are many versions and types of compression for the TIFF file format and there's no way to tell how a TIFF file will behave until you attempt to manipulate it or print it. Try to use no compression at all for best results.
